Topic: Analyzing Molecular Assemblies with UCSF Chimera"Presenter: Tom Goddard, Programmer/Analyst, Resource for Biocomputing, Visualization, and Informatic UCSF ChimeraX is a program by University of California at San Francisco. Frequently, users try to erase this program. Sometimes this can be easier said than done because performing this by hand requires some know-how related to removing Windows applications by hand. UCSF ChimeraX (or simply ChimeraX) is the next-generation molecular visualization program from the Resource for Biocomputing, Visualization, and Informatics (RBVI), following UCSF Chimera. ChimeraX can be downloaded free of charge for academic, government, nonprofit, and personal use. Commercial users, please see ChimeraX commercial licensing Se hela listan på cgl.ucsf.edu UCSF Chimera is a program for the interactive visualization and analysis of molecular structures and related data, including density maps, trajectories, and sequence alignments.
This tutorial shows how to color a structure by the conservation in a multiple sequence alignment.

APBS produces an overall very red coloring using ChimeraX electrostatic coloring in Surface Color panel because there are 19 more negatively charged amino acids than positively charged. (select :GLU,ASP -> 115 residues, select :ARG,LYS -> 96 residues). These result in long range electrostatic interactions making most of the surface red. This tutorial shows how to color a structure by the conservation in a multiple sequence alignment. In principle, any sequence alignment that ChimeraX can read and can associate with the structure of interest can be used for conservation coloring.
